I understand your dilemma. a quick way of doing this is to use a pdf tool with batch ability - I would say Print2PDF or Nitro PDF Professional (there might be others, but not sure enough to recommend now). With Print2PDF you can even make it protect every new file saved in a folder automatically, which is handy if you have multiple editors. Alternatively, Nitro PDF Professional handles batch jobs pretty well (not sure if you want to create dynamic pwords, though).
